Season 3 (also know as Day 3) premiered on October 28, 2003 on the FOX network. Day 3 takes place 3 years after the events of Day 2, and begins at 1:00 PM.

Jack has returned from a deep undercover assignment with the Salazar's, who are related to a massive drug-trade. It's revealed he has a heroine addiction, which he had to assume for his undercover work to be successful, he struggles throughout the day with his addiction.

A van drops off a dead body at the National Health Services; it's revealed it's infected with a bio-weapon. Kim is now employed at CTU, and Jack's new partner, Chase Edmunds is in a relationship with her. The goal is to try and stop the release of the virus, which could cause millions of deaths.

The Season 3 DVD was released on December 7, 2004.

Day 3 takes place three years after the events of Day 2. Now in charge of CTU, Tony learns that a body delivered to the LA Heath Unit is infected with a virus and is being used to blackmail the US government into releasing a drug lord who Jack had just taken down, Ramon Salazar. Jack and his new partner, Chase Edmunds, are at the prison overseeing Ramon's signing of a deal. However, all does not go to plan and Jack is left with a mysterious warning. Returning to LA for the first time since the assassination attempt, David Palmer is preparing for a televised debate with a rival senator. Palmer's new chief of staff is his brother, Wayne Palmer, and he is also joined at the debate by his doctor who is also his girlfriend. An unsuspecting teenager, Kyle Singer, has a bag of white powder which he plans to deliver later that day. What he doesn't know is that he's being watched by Salazar's men. Kim, now working at CTU, wants to tell her father of her relationship with Chase, who she has been seeing for three months.

Jack and Chase talk about Chase's relationship with Kim. They also learn of the possible location of the virus after a raid. When Kyle's girlfriend, Linda, learns of his plan to deliver drugs she breaks up with him. Wayne learns of some troubling information about David Palmer's girlfriend and approaches him with this information. A CTU employee is seen talking to Hector Salazar, brother of Ramon, on the phone.

After learning of his importance, Jack is desperate to find Kyle Singer. Tony leads an operation to pick up Kyle from a local mall but he is on the wrong end of a bullet when Salazar's man gets to Kyle first. Wayne and David Palmer argue over the importance of Anne's past and Ramon surprises everybody by taking out one of his opponents.

President Palmer gets ready for the debate

Michelle has to make a tough decision when she is put in charge of CTU while Tony is wounded. Hector's men capture Kyle Singer and his girlfriend, Linda. Jack goes to desperate measures to gain the Salazars' trust and betrays Chase. Palmer struggles with his morals as he is faced with the allegations against Anne.

Jack helps Ramon Salazar break out of jail

Jack's plan of causing a prison riot as cover backfires when he and Ramon are captured by a group of inmates. After sensationally escaping from their watch, Jack manages to gain control of a chopper to fly himself and Ramon to safety. Chloe becomes aware of Jack's drug problem and informs Michelle and Kim. Kyle Singer tries to sacrifice himself to save Linda but he is unsuccessful.

Chase tries to get in contact with Jack

Jack and Ramon try to evade the authorities. He lands the chopper and he and Ramon go on the run in downtown. Palmer's opponents claim he is ducking out of the debate when he has to attend to the prison break. Kim discovers Gael's communications with the Salazar's but she is unable to warn anyone in time. After being rescued, Kyle thinks he is infected with a virus and has an emotional discussion with his family. However, the tests come back to show that Kyle is healthy.

Jack on board to Mexico

On the flight to Mexico, Jack is held hostage by Ramon and his men. Ramon is keen to kill Jack but after the persuasion of his men he decides to wait until he lands. As he gets off the plane, Ramon learns that Jack and Hector were working together to break him out of prison. Gael's secret communications with the Salazar's is revealed and he is interrogated by Chappelle. Tony is desperate to interrupt the interrogation and leaves hospital early to tell Chappelle of the bigger plan. Jack, Tony and Gael had been working together on a secret operation to get Jack back undercover with the Salazar's. Anne's ex-husband gives her a chance to clear David Palmer's name and Chase heads to Mexico to try and rescue Jack, unaware of the bigger plan.

Chase gets captured

Palmer and Chappelle become aware of the plan after watching a video message from Jack. Hector tries to convince his brother that they should allow Jack into the deal to obtain the virus. Jack is reunited with Hector's wife, Claudia, who is upset that he left her behind when he took down Ramon. CTU try to reach Chase before he reaches Jack but he is captured by the Salazar's men before they can do so. Ramon tells Jack to prove his loyalty by giving him a gun and telling him to kill Chase. Jack succeeds in proving his loyalty but the gun was unloaded. Meanwhile, Anne clears David Palmer's name but she ends her relationship with him.

After clearing Anne's name, Palmer is confronted by another problem when one of his main campaign backers tells him to sack his brother, Wayne. Kim and Michelle worry about Tony's health when he is seen to be making mistakes. Michelle recommends he step down but Tony proves it is not he who has been making the mistakes. Jack and the Salazar's meet with Amador, who is brokering the deal for a virus. However, the deal takes an unexpected twist when another buyer arrives, Nina Myers.

Sherry gets a call from President Palmer

Claudia frees Chase from his captors but when they are making a break for safety she is shot and killed. David Palmer calls in Sherry to help him deal with the situation with Milliken but Wayne makes things worse when he meets with Julia. After losing the bid for the virus, Jack and Ramon make a plan to intercept it. Chloe is disrupted when her babysitter bails and she is left to look after her baby at work.

Jack forces Nina to work with him so she can get the virus from Amador. Palmer convinces Sherry to help him deal with Milliken. Chase decides to help Jack in capturing the virus from Amador. When Hector wants to pull out of the deal, Ramon goes to extreme measures and shoots his brother.

The deal to hand over the virus makes an unexpected twist when Amador switches it. As the CTU team attacks, Ramon tries to escape with what he thinks is the virus. Instead, he is blown up by the dummy. Amador escapes with the real virus. Kim becomes suspicious of Chloe when she finds out she does not have a baby. Sherry finds leverage on Milliken but her advantage is removed when Milliken's men get to her source before she can get the evidence.

Jack and Chase interrogate Nina but she uses her knowledge of her former workplace to her advantage by tricking Jack into triggering a worm which causes havoc with the CTU computer system. Chloe refuses to reveal the truth about the baby and is put under guard only for Chappelle to be forced to release her as she is the only one who can deal with the computer system crisis. Sherry visits Alan Milliken's wife but when he learns of the meeting Sherry stops Alan from reaching his medication when he needs it and collapses and dies.

Tony questions Nina to get information on Alvers' location while Jack has to face Chappelle to explain his drug use. Chloe reveals the truth about the baby while Palmer confronts Sherry about Alan Milliken's death.

Jack goes against CTU protocol and Chappelle threatens to pull Jack from the investigation but as they find a fresh lead on Amador's location, Jack is allowed to proceed with the investigation. Amador and Alvers have a meeting with the man who is planning to release the virus in LA. Michelle and Gael head to the location where they believe the virus will be released and capture the man responsible. However, they are too late to stop the virus from being released as Gael stalls at a vital moment. Wayne confronts Sherry about Milliken's death while the police begin to suspect Julia.

Jack and Chase continue to track Amador and hope that he leads them to the men responsible for the virus attack. Michelle tries to keep an angry mob in control as the hotel guests begin to become suspicious of what is going on. Sherry puts David Palmer in a difficult situation when she uses him as an alibi for the police.

Saunders uses his leverage to make demands on the President. He forces Palmer to use a phrase in a press conference and then demand that the man trying to trace him, Chappelle, be killed. Jack finds out about a contact of Saunders and tries to get information but they are attacked while collecting Saunders' files. Gael become increasing ill as Michelle comes up with a plan to relieve the suffering of the infected hotel guests.

Jack and Chase attempt to find Saunders before Saunders' deadline but Chappelle takes no chances and tries to escape. Michelle is confronted with a problem when it is learned that a hotel guest had snuck out a side exit, risking infection to millions of citizens.

When Kim comes up as the closest match for an under-cover job, Jack is reluctant to let Kim go into danger but eventually is persuaded. Kim stands in place of Saunders' daughter while Jack questions her but when Kim's cover is blown she is forced to take drastic action. Palmer reveals his crisis to his cabinet as he is pushed further and further by Saunders. Chase learns that the general public may be infected with the virus as he tries to track down the man who left the hotel.

Michelle gets the results of her test as Adam learns that a family member has become infected by the virus. Jack uses Saunders' daughter as leverage and managers to find his location. As they have the building surrounded Tony is called by Saunders. Saunders has Michelle and forces Tony into repositioning the CTU men to aid his escape.

Tony is hit with another demand from Saunders and tries to get Jane out of CTU but Jack and Chloe turn their suspicions in his direction. Tony goes to drastic lengths to keep Chloe from revealing his situation. Sherry meets with Palmer's rival in the election and offers to help him in blackmailing Palmer.

Jack and Tony don't see eye to eye as they attempt to exchange Michelle with Jane. Keeler demands Palmer's resignation or he will reveal his secret. Wayne plans to steal the evidence from Sherry. As the exchange is happening a full blown gun battle breaks out and Jack manages to capture Saunders with the help of two Marine F-18s.

Jack pushes Saunders to the edge in an attempt to get the location of the missing vials of the virus. As Palmer meets with Sherry, Wayne breaks into her house to try and find the evidence. When he is interrupted by Sherry his partner in crime knocks Sherry out and finds the evidence on her. As they are about to leave Julia arrives at Sherry's house and pulls a gun on Sherry. Jack and Chase attempt to capture a man with a vial but are challenged when the tracker is placed on an innocent person.

Jack and Chase are in pursuit of the virus when Chase is forced to fix it to his hand to stop the suspect getting away with it. Unable to defuse it in time, Chase is forced to sacrifice his hand as Jack takes the virus and gets it to a container before it is released. Tony is taken into custody while Gael's wife gets revenge on Saunders for her husband's death. Palmer makes a decision on his future after hearing of Sherry's death.

  • Reiko Aylesworth is promoted to a main cast member after having a recurring role in Season 2. James Badge Dale also joins the main cast.
  • The season premiere is an extended episode, running about 51 minutes in length.
  • Kate Warner's appearance in the season premiere can only be seen in the extended version of the episode (original airing and on DVD). Her appearance is edited out in the 43-minute version of the episode.
  • The season premiere features a flashblack to the ending of the Season 2 finale before the real time clock begins.
  • The season premiere features the final use of the "Events occur in real time" line during the opening narration.
  • The silent clock is used in "6:00 AM – 7:00 AM" when Jack Bauer is forced to execute Ryan Chappelle. Instead of the usual ticking clock sound, we hear a train in the background.
  • This season's finale is the first of the series to not end with a silent clock.
