Season 5 (also known as Day 5) premiered on January 15, 2006 on the FOX network. Day 5 takes place 18 months after the events of Day 4, and begins at 7:00 AM.
At the beginning of Day 5, Jack Bauer is living under the alias of Frank Flynn to hide from the Chinese who believe he died at the end of Day 4. He returns back into action, as an unknown person orders the assassination of the four people who know Jack is alive: Tony Almeida; Michelle Dessler; Chloe O'Brian; and former President David Palmer, to frame him.
Jack later learns that the terrorists are planning to acquire nerve gas and use it on U.S. soil.
On this day, President Charles Logan is planning on signing a treaty with the Russian President, but this interferes with the day's events.
The Season 5 DVD was released on December 5, 2006.

It has been one year since Jack Bauer faked his death to escape Chinese persecution, and he now lives his life in Chicago, Illinois, under a fake alias. Chloe finds out that someone hacked into her system and found out that Jack is still alive, so she goes to meet Jack and warn him that he must leave Chicago. Jack also inquires about Kim, and Chloe tells him that she was very heartbroken, but has recovered.
After Chloe dispatches, Jack heads back to his car only to start being chased by a black vehicle. He is able to evade the driver after being chased block after block, and as Jack pulls away, a helmeted motorcyclist stops his ride and watches Jack drive off in the distance.

Day 5 opens with Jack working at an oil refinery in the Mojave desert. He goes by the name of Frank Flynn, and lives in a tiny apartment while dating his neighbor Diane Huxley. Her son Derek is suspicious of Frank and his past. Meanwhile, at Wayne Palmer's apartment, David Palmer is overlooking the city when a shot is fired through the window, striking the former President and killing him.
Tony and Michelle, now running their own business, see this news on television. Michelle goes to assist CTU because of their history with them but is killed when she opens her car door and it explodes. Tony is injured when he goes out to check on her and a secondary blast occurs. At this time, Chloe is heading to CTU after saying goodbye to her co-worker and boyfriend Spenser Wolff. She is tailed by a van and loses it before calling Jack for help. He tells her to meet him at an oil refinery in the north. Jack packs up his stuff and leaves.
Tony is brought into CTU for treatment, and at this time, President Logan gives a press conference about Palmer's death. He is set to meet with the Russian President, and even though his wife has pleaded with him to cancel the visit because she suspects David was killed because he knew something about internal Government problems, Logan shrugs it off as his wife is experiencing another "mental breakdown." At the oil refinery, Jack realizes Derek has followed him and has Chloe get him out of harms way as armed men attack the trio. Jack kills them all except the last as the man tells Jack that Palmer was the primary target, and everyone else was a decoy. Jack kills him after finding out he assassinated David Palmer.

Jack sneaks into Wayne Palmer's apartment disguised as a FBI agent to try and obtain evidence against whoever killed the former President. With Wayne Palmer's help, they discover a name and address in his files. It is a baggage handler that works at the airport. Jack hurries out after CTU discovers Chloe tracing movement in the building and send agents after them. Chloe is captured but Jack and Derek escape and head to the airport.
CTU believed Jack was responsible for the deaths because they saw a video tape with Jack in the building across from David Palmer. Chloe tells him their information is false, but she is brought into CTU in handcuffs. Jack goes into the airport after dropping off Derek with Diane, but he follows him in after seeing armed men get out of a van. Jack finds the baggage claim man who takes a poison pill before he can talk, as suddenly the van explodes and the men take people hostage inside the airport, with Derek being one of them. Meanwhile, Walt Cummings, the President's aid, calls a man named Nathanson and tells him he doctored the conversation between Martha Logan and Palmer so there is no evidence about the attack today.

Lynn McGill is brought in from Division and takes over control of CTU from Bill Buchanan. At the airport, Beresch tells Jack to order the CTU agents to a location so the terrorists can surprise them with an attack. Jack phones in but uses a coded phrase to alert Curtis of danger. They realize this and are able to sneak into the airport and take out the terrorists. Jack sees Beresch hand off a key card to a man before killing himself. Jack is taken into custody on McGill's orders and then the man with the key card goes to an underground location and uses the key card to open a box filled with canisters. At the retreat, President Logan and Suvarov sign the treaty and just as Martha is about to tell him about the call with Palmer, Cummings knocks her out and steals the documents.

Jack goes to meet Mike Novick but is taken into custody under orders from Walt Cummings. At this time, Cummings confesses to Logan that he helped the terrorists locate the nerve gas, but his plan was to detonate them before they reached Moscow, and this would give the appearance of weapons of mass destruction and the US would be able to increase its forces in the region. Logan realizes Martha was right and stops her commitment. Meanwhile, Jack gets free with Agent Pierce's help and threatens Cummings into giving up the canisters location. It is at a LA harbor and when CTU agents raid the containers, they are empty. The terrorists found out about Cummings ulterior motive and killed his inside man. Erwich, one of the terrorists, lets the President know that the United States is now their target.

Erwich calls a programmer named Jacob Rossler because he needs help in reprogramming the nuclear gas. He tells Erwich to get him the ID codes inside of the canisters, and Erwich forces a mechanic at a body shop to cut through them before killing him off. At the retreat, Cummings admits that him and Nathanson were fighting as Patriots for oil interests. Chloe is unable to track Nathanson but pick up the location of Rossler by tracking Erwich's phone.
Jack and Curtis head to the location and capture Rossler. Just then, Rossler's girlfriend shoots him dead in fright of being taken captive just as his phone goes off, with Erwich on the other line ready to give a location for them to meet. At the Presidential retreat, Martha and Charles are shocked to find Walt Cummings' dead body in the hallway. He apparently hung himself once being dismissed from the President.2:00 PM – 3:00 PM

Jack disguises himself as Rossler on the phone and then meets up with Erwich's men. They take the chip and capture him. Jack is going to help them set off a canister of gas inside a mall. Once there, Jack gives them an incorrect detonation code. They handcuff him and find an alternate way to set off the gas. Jack is able to escape and evacuate most of the civilians, but a few are dead for inhalation. CTU tracks one of the terrorists as he flees but he shoots himself when finding out he is followed. At CTU, Lynn McGill returns after having his wallet stolen by his sister's boyfriend when she asked to meet him for some money. In the retreat, Logan decides to hide the fact that Cummings betrayed the country when releasing his statement.

Jack heads to Omicron, which is linked to developing the Sentox gas. Jack's old partner, Christopher Henderson, who was fired from CTU after Jack found evidence of illegal activity, is the CEO of the company. After sneaking in, Henderson tells Jack he wasn't a part of the development and offers to take him to the bunker where it was made. Once there, Henderson gets away and locks Jack in with a bomb. It goes off but Jack is able to hide inside a panel in the ground.
At CTU, Curtis invokes the "Mental Stability" clause and has McGill removed from command after his recent aggression against the staff. Buchanan is placed back in command. Meanwhile, the Russian President has his vehicle shot at by a missile by the terrorists, but himself, along with his wife and Martha, survive as Agent Pierce shoots down the attackers. Bierko calls Logan and says that the United States, and not Russia, is now their target.

Chloe finds out about Collette after searching Henderson's computer files. Jack and Curtis head to the motel she is staying at, but she is gone when they get there. Her lover, Stoller, holds them at gunpoint before revealing he is undercover as a German operative investigating Collette. He gives up her location to Jack in exchange for the WET list, which has all the known terrorists in the world. Jack apprehends Collette and gives Stoller a phony terrorist list. Collette tells Jack she gave schematics to Bierko of a gas power plant, and that her contact was Audrey Raines. Meanwhile, Wayne Palmer arrives at the retreat to speak to Aaron Pierce about an important matter but his vehicle is run off the road by armed men in a truck.

Wayne Palmer tells Pierce that Martha Logan's aid, Evelyn, was President Palmer's contact within the White House, and that he was killed for info he received from her. Wayne and Pierce stop Evelyn in the retreat and find out that someone is holding her daughter hostage in exchange for the evidence of who is behind the conspiracy. She is supposed to meet Henderson at a power plant, and Wayne calls Jack about this. Jack goes with Wayne to the plant and take out many of Henderson's men, and as Henderson lets Evelyn's daughter go to her mother, Jack and Wayne fire at Henderson before he can escape. At CTU, Homeland Security is absorbing the department, and most of the employees, except for Chloe and Audrey, are let go. Meanwhile, the episode ends with Henderson speaking to a man, and it is revealed that it is President Logan.

President Logan has CTU turn all their attention to finding Jack Bauer. At the airport, Jack gives the recording to Heller, which proves that Logan gave nerve gas to the terrorists in hopes of setting it off near Russia as a means of exercising the military terms of his treaty with Suvarov, and securing oil interests overseas. Heller has Jack and Audrey tied up and leaves the tape with one of his men so he can go talk to Logan. Henderson finds out where Jack is and arrives at the airport and holds Audrey hostage in exchange for the tape. Once securing it, he lets Logan know so Heller cannot prove Logan's betrayal. Meanwhile, at CTU, Chloe escapes to Buchanan's house where Wayne is because CTU found out she was aiding Jack and Audrey.

Jack sneaks into the cabin and knocks out the Air Marshall, taking his gun. Chloe sneaks out of Buchanan's house and into a hotel, where she alerts Jack that the co-pilot was a late switch, and that he has a connection to Henderson. Jack gets into the cockpit after the pilot unlocked the door and forces the co-pilot to give up the recording, and then having him land the plane. Buchanan is brought into CTU in handcuffs, and Karen tells Miles she will interrogate him. Meanwhile, Logan gets a call from Graem, telling him to shoot down the plane or else he will go to prison for treason.

At CTU, Audrey finds out that her father survived his car crash. Chloe runs a test on the recording only to find it doesn't work. Jack threatens Miles, who says that he has been transferred to the White House and leaves. Just then, CTU is notified that Bierko has escaped after being transported to a holding facility, and that he still has a nerve gas canister. Jack has Henderson help locate a contact of Bierko, and using that information find plans for a Russian submarine docked in Los Angeles. They radio the commander only to find out he is killed by Bierko as he takes control of the weapons system onboard. At the retreat, Agent Pierce is about to be killed for what he knows before Martha shoots his captor.

Jack hijacks the helicopter once Logan boards and takes him to a remote location. He ties the President up and turns on a video camera, wanting a confession. Logan won't give one though, and soon his agents arrive and arrest Jack Bauer. Logan heads to the sending off of President Palmer's casket, where his wife verbally attacks him for the days events. As he gives a speech regarding Palmer, Jack reveals to CTU that Martha Logan got a confession from her husband because Jack placed a mic on him, so the Attorney General hears the evidence and places Logan under arrest.
Back at CTU, Chloe and Buchanan gets guarantee's from Karen Hayes that they will remain in their positions. Jack arrives at the airport where the sendoff was being held and embraces Audrey. He then gets told he has a phone call from his daughter, but when he goes inside to take it, he is knocked out and dragged away by masked men. They reveal themselves to be the Chinese, the same ones who had their embassy raided by Jack 18 months earlier. They guarantee he will be punished for what he did and have him stowed away on a cargo ship.Cast

- The series celebrated it's 100th episode this season. The 100th episode was "10:00 AM – 11:00 AM".
- The silent clock is used in "6:00 PM – 7:00 PM" after the death of Edgar Stiles.
- In the season finale, the words "JACK IS DEAD" and "FAN PHONE" are written backwards on the back of the photograph of Chloe and Edgar. The numbers 31 05 97 37 81 (the phone number for the 24 fan line: 310-597-3781) also appear.
