Season 3 (also know as Day 3) premiered on October 28, 2003 on the FOX network. Day 3 takes place 3 years after the events of Day 2, and begins at 1:00 PM.
Jack has returned from a deep undercover assignment with the Salazar's, who are related to a massive drug-trade. It's revealed he has a heroine addiction, which he had to assume for his undercover work to be successful, he struggles throughout the day with his addiction.
A van drops off a dead body at the National Health Services; it's revealed it's infected with a bio-weapon. Kim is now employed at CTU, and Jack's new partner, Chase Edmunds is in a relationship with her. The goal is to try and stop the release of the virus, which could cause millions of deaths.

After learning of his importance, Jack is desperate to find Kyle Singer. Tony leads an operation to pick up Kyle from a local mall but he is on the wrong end of a bullet when Salazar's man gets to Kyle first. Wayne and David Palmer argue over the importance of Anne's past and Ramon surprises everybody by taking out one of his opponents.

Jack's plan of causing a prison riot as cover backfires when he and Ramon are captured by a group of inmates. After sensationally escaping from their watch, Jack manages to gain control of a chopper to fly himself and Ramon to safety. Chloe becomes aware of Jack's drug problem and informs Michelle and Kim. Kyle Singer tries to sacrifice himself to save Linda but he is unsuccessful.

On the flight to Mexico, Jack is held hostage by Ramon and his men. Ramon is keen to kill Jack but after the persuasion of his men he decides to wait until he lands. As he gets off the plane, Ramon learns that Jack and Hector were working together to break him out of prison. Gael's secret communications with the Salazar's is revealed and he is interrogated by Chappelle. Tony is desperate to interrupt the interrogation and leaves hospital early to tell Chappelle of the bigger plan. Jack, Tony and Gael had been working together on a secret operation to get Jack back undercover with the Salazar's. Anne's ex-husband gives her a chance to clear David Palmer's name and Chase heads to Mexico to try and rescue Jack, unaware of the bigger plan.

After clearing Anne's name, Palmer is confronted by another problem when one of his main campaign backers tells him to sack his brother, Wayne. Kim and Michelle worry about Tony's health when he is seen to be making mistakes. Michelle recommends he step down but Tony proves it is not he who has been making the mistakes. Jack and the Salazar's meet with Amador, who is brokering the deal for a virus. However, the deal takes an unexpected twist when another buyer arrives, Nina Myers.

Jack forces Nina to work with him so she can get the virus from Amador. Palmer convinces Sherry to help him deal with Milliken. Chase decides to help Jack in capturing the virus from Amador. When Hector wants to pull out of the deal, Ramon goes to extreme measures and shoots his brother.

Jack and Chase interrogate Nina but she uses her knowledge of her former workplace to her advantage by tricking Jack into triggering a worm which causes havoc with the CTU computer system. Chloe refuses to reveal the truth about the baby and is put under guard only for Chappelle to be forced to release her as she is the only one who can deal with the computer system crisis. Sherry visits Alan Milliken's wife but when he learns of the meeting Sherry stops Alan from reaching his medication when he needs it and collapses and dies.

Jack goes against CTU protocol and Chappelle threatens to pull Jack from the investigation but as they find a fresh lead on Amador's location, Jack is allowed to proceed with the investigation. Amador and Alvers have a meeting with the man who is planning to release the virus in LA. Michelle and Gael head to the location where they believe the virus will be released and capture the man responsible. However, they are too late to stop the virus from being released as Gael stalls at a vital moment. Wayne confronts Sherry about Milliken's death while the police begin to suspect Julia.

Saunders uses his leverage to make demands on the President. He forces Palmer to use a phrase in a press conference and then demand that the man trying to trace him, Chappelle, be killed. Jack finds out about a contact of Saunders and tries to get information but they are attacked while collecting Saunders' files. Gael become increasing ill as Michelle comes up with a plan to relieve the suffering of the infected hotel guests.

When Kim comes up as the closest match for an under-cover job, Jack is reluctant to let Kim go into danger but eventually is persuaded. Kim stands in place of Saunders' daughter while Jack questions her but when Kim's cover is blown she is forced to take drastic action. Palmer reveals his crisis to his cabinet as he is pushed further and further by Saunders. Chase learns that the general public may be infected with the virus as he tries to track down the man who left the hotel.

Tony goes to drastic lengths to keep Chloe from revealing his situation. Sherry meets with Palmer's rival in the election and offers to help him in blackmailing Palmer.

Jack pushes Saunders to the edge in an attempt to get the location of the missing vials of the virus. As Palmer meets with Sherry, Wayne breaks into her house to try and find the evidence. When he is interrupted by Sherry his partner in crime knocks Sherry out and finds the evidence on her. As they are about to leave Julia arrives at Sherry's house and pulls a gun on Sherry. Jack and Chase attempt to capture a man with a vial but are challenged when the tracker is placed on an innocent person.
